Injection pump

So, removed the top of the pump to remove the seals when it was leaking. what i didn't do was mark EXACTLY where the top of the pump needed to go and now it is out of situe. I've tried moving it around fractions of a millimetre each time and it gets better and then  i move it again and it gets worse. is there a way of setting the position of these top two covers? thought about positioning when motor running but then the pump would lose pressure.

Motor smokes on start up and idles at various speeds depending on position of the injector pump head.
