Galaxy remote unlocking

Got an odd one here. 

I have an 08 Mk III Galaxy and two standard issue Ford Key fobs with the 3 button remote control.  Recently I noticed that one fob was not operating the locks/alarm/immobiliser and the other one was. 

'Not a problem' thinks I, the battery is obviously dead in the duff one.  I replaced the battery and there is no difference.  'OK then the key fob must be broken'.  However - if I use the working key unlock the car remotely, then the other one will start to work and will work continuously until it's away from the car and the car has been shutdown and locked for at least ten minutes.  Then it's back to square one, the second key will not work until the first has unlocked the car etc etc etc...

Any ideas?
